This sounds to me like it is not in the trunked mode or the trunked mode is turned on, like suggested it is better to find local help on systems like these because we cam all just guess as to what is happening. Check for the cards in the two that aren't working and you might try cloning the one that is to the other 2 and see if that makes a difference. When using programming software I have seen a lot of times, you type in stuff and see it on the screen but when it loads to the scanner it could be off as in not everything that needed to load did. Since you mentioned that you had some other radios I assume your familiar with trunking and how it works as far as the Control Channel goes..... Dan Suggest you join the SEFLORIDA yahoo group and ask there. It sounds to me like you have some firmware updates that need to be performed and you may need to update your programming as well. I believe they have a get-together planned soon and someone may bring a laptop to help you. There have been several firmware updates issued for the unit.
